The only other way I can think of right now is to completely redo all our legal entities logos and branding logos to have the same exact canvas size, with the canvas being transparent and logos in their correct sizes put against the transparent canvas as a background. However this may look awkward in other areas of the D365 UI.

What you can do is taking the original logo and add it into the Excel template without resizing or binding them to any other field in D365FO. This should give you reports with the original size; yet it won’t be dynamic and if you change your logo then you would have to go through all reports and change the static logo picture included.
The other option is the one you mentioned, which is not perfect.
What you can do is probably reaching out to MS by adding a comment on the ideas portal. MS supervises them and if we can get sufficient people to vote for the suggestion then we can get it into the standard product.
